我认为他们的区别是一个特指（the only one）,而另一个是泛指(only one)
既然特指,那他后面应该有一个范围来限制
比如.he is the only one boy in my class.

第一个的意思是 他是学生中唯一正在学习的同学。表示其它同学没有学习，这个定语从句的先行词是students .所以关系代词后用了are .强调复数。
第二个的意思是 他是正在学习的学生中的其中一位。表示很多人在学习，他只是其中的一位 这个从句的先行词是the only one of the students,强调单数，所以关系代词后用了is...

没有 the的时候，定语从句who are studying在修饰students，在从句中who引导词充当的是主语，所以定语从句的谓语动词的数要看先行词的数，students为复数，所以从句中的谓语就用了are。译：他是很多学习的人中的一个。（很多人都在学习，他们其中的一个，之一的意思。）
有the 的时候，被定语从句修饰的先行词就是one，与上同理，所以从句的谓语用单数的谓语。译：他是...
