应该是第一个，因为Which在这里可以做个从句中的主语，而which the way中间加个the没有这种用法，最常用的是which way。其实，这两句话都很拗口。

应该是I asked him which is the way to the bus stop
第一个不用was，你问他的动作是过去式，但是去车站的路就是那样的，第二句which the way to the bus stop，没有谓语
