To facilitate understanding of interactions between platinum antitumor compounds
and nucleic acids, many X-ray crystallographic and NMR solution structures
of platinum complex–oligonucleotide and later platinum complex–DNA
cross-links have been published over the last 15 years. In 1987 Reedijk’s group
published the X-ray structure of cisDDP with the trinucleotide CpGpG, cis-
[Pt(NH3)2(CGG-N7,N7)].45 The structural data indicated that the bis-N7 chelate
was formed by distortion of the planar guanine rings away from planarity with each
other. The platinum(II) coordination sphere remained almost identical to normal
square-planar geometry. Dimers and tetrameric units in the crystal were kept
together by base stacking and Watson–Crick-type hydrogen bonding interactions.
After many failed attempts by many researchers, Takahara and Lippard succeeded,
in 1995, in determining the X-ray crystal structure of a double-stranded dodecamer
oligonucleotide–platinum(II) unit.46 The oligonucleotide, with* indicating the point
of platination, was d(CCTCTG*G*TCTCC)/d(GGAGACCAGAGG). The basic
structure appeared kinked as predicted with about a 45 bending of the helix.
The platinum(II) ion lay about 1 A ° out of the guanine plane, and the DNA
conformation at the platinum’s 50 side changed from the expected B DNA to A
DNA. Data for this structure are deposited in the Protein Data Bank (PDB) with
code name 1AIO. In 1998 a high-resolution 2D NMR solution structure of a DNA
dodecamer duplex, d(CCTCTGGTCTCC/d(GGAGACCAGAGG), containing the
cisplatin d(GpG) 1,2-intrastrand cross-link was published.47 The cis-
[Pt(NH3)2d(GpG-N7(1), N7(2))] lesion caused the adjacent guanine bases to roll
toward one another by 49, leading to an overall helix bend angle of 78. These
features appeared more exaggerated than those observed in the X-ray crystal
structure determined for the same platinated duplex described in reference 46. A
common property of the solution and crystal structures is the widening and
flattening of the minor groove opposite the platinum adduct, yielding geometric
parameters resembling those found in A-form DNA. This deformation is especially
noteworthy for the solution structure because its sugar puckers are primarily those
of B DNA. (See Section 2.3.2 in Chapter 2 for a discussion of sugar ring puckers.)
The unwinding of the helix at the site of platination is 25. The curvature and shape
of the platinated duplex are remarkably similar to those observed in DNA duplexes
complexed by the HMG-domain proteins revealing that cisplatin binding alters
DNA in such a manner as to facilitate HMG-domain protein recognition as mentioned
in the previous paragraph.
